Shortcodes no longer work in WYSIWYG links

I have written a number of plugins that use shortcodes successfully in the WordPress 2.3 WYSIWYG editor. (For example, one of them allows the user to highlight a piece of text, click the "link" button, and type in [ISBN:0123456789]. WordPress will then convert that into a link to the Amazon page for the book with that ISBN. Another one allows for easy linking to other posts and pages in the site by typing in something like [PAGE:contact].)
These plugins no longer work. In WordPress 2.5, the WYSIWYG editor prepends the WordPress URL to these ... so now the WYSIWYG editor is saving http://domain.com/wp-admin/[ISBN:0123456789] instead of just the shortcode.
