WP 3.0 MultSite does not work when wp installed in subfolder and site runs from root

Description
When you change to MultiSite from a wordpress install where WordPress is in a folder and the site is run from root the home url, site url paths are wrong. Default for multisite is to set homeurl to be the same as site url.
There is no difference between home and site in MultiSite which makes all paths wrong.

I install WP3.0 and enable Multisites. After I modify the configuration files (.htaccess and wp-config.php). The main page of the sites looks good. However, the user and article links are all broken. Neither I click the user name or article topic, both of the links are broken. Snapshots are attached. Hope it could be helpful.
