Multisite does not create folder in FTP

Description
Running a multisite on 3.0-RC1-15059 where I have several sites for development. After new site has been successfully added i.e. example.com/site it works fine, however folder in FTP does not exist nor gets created at all.
Prior to this there are 3 sites added in without any issues whatsoever.
This is the site http://wp2.me/onlinepress/ as you can see works normally.
NB Today I've upgraded from Beta to RC1, could that cause the issue?

Folders don't get created. Both subdirectories and subdomains are entirely virtual. You will need proper rewrite rules for multisite to work.
