Pingback/trackback does not always send as permalink

I have permalink enabled in "/archives/%year%/%monthnum%/%day%/%hour%/%minute%/%second%/" structure. When I do a pingback/trackback, no matter internal or external, the URI appears sometimes correct permalink, but sometimes in "http:/site.com/wp/?p=80" form.

The first and fourth trackback have problem.

I am having the exact same problem with 1.5.1.2. It always does not send permalink, but rather ?p=#.

I have the following structure enabled:
/%year%/%monthnum%/%day%/%postname%/
