I created a brand new 3.8.1 installation on a domain that had never previously had a wordpress installation. I did not delete the default post, page and comment that come with the new install, all the posts and pages that I have added to the site are password protected, I've never added a comment, and I use the "Exclude Pages From Navigation" plug-in - the result is that the site looks like a brand new install to any visitor (unless they look at the source and see that I've added plug-ins, etc.). I can confirm this by looking at the RSS feed and the comment RSS feed - both show just the default items. And if I navigate to the Comments page I can see just the default comment. However, on the dashboard the comment count shows as "6" rather than "1" and the post count shows as "1" rather than the correct number but the page count is shown correctly.
I'm using the Twenty-Fourteen theme. I can't deactivate all the plugins to test whether this is the cause of the problem because by doing so I give away the existence of the pages on the site because the RSS feeds get updated. I deactivated all except "Exclude Pages From Navigation" and two security plug-ins and the comment/post counts are still incorrect.
I am unable to duplicate this issue. I am leaning toward this not being a bug with the WP Core but a bug caused by a plugin.
