server breaks down after update

Description
my server completely broke down after an update of wordpress, basically the only way to get it working was to turn off innoDB
no idea what happened but after many days got it all working again
now in this process a site had have the database tables wiped out so basically uploaded a back and all was well but wpadmin is saying that the databse needs updating
if i do this is it going to start the whole process again and break the server??
