i do not really know that this place is the right one
or must i contact the theme producer for that issue?

In the header of a my page is a phone number displayed.

Now i must declare this in a new format +49 000 12345678

This feature is for mobile devices for a automatic phone call.

The resulting link is now +49 and not the whole number i declared.

WordPress itself does not have any functionality to edit a phone number in the customizer. You should really contact your theme developer about this. They can certainly help you change the format, perhaps by creating a child theme.
