Description
Since WordPress 6.6, text link edit pop-up became being overlapped by bottom menu on standard editor if it exists and opened. Before the update, link pop-up wasn't overlapped.

This bottom menu can be enabled by any custom manipulation, in my example I just used a plugin that adds it, but this specific plugin doesn't really matter because the problem in menu itself.

Good news. A bugfix shipped in 6.6.2.
The issue was reported upstream in Gutenberg and resolved by a bugfix that prevents popovers from being hidden by a metabox. That fix was merged into Core via [58988].
I'll close this ticket as fixed.
