In the last few weeks as the release of WordPress 4.5 came out I have noticed a small bug within WordPress that shows the incorrect number of updates from the dashboard at the top of the page on the toolbar.
For example, today I logged into my dashboard for my blog and it showed 1 update then I clicked on it and it directed me to the updates page and said that two updates for plugins were there so I updated it. It's not major, just a small glitch.
This was not preformed with a multisite.

Maybe the second update just came in in the meantime before you pushed the button and then was recognized ;-) ?
I have a screenshot where WP is telling me I should choose one or more Themes to update (as an admin error notice!), but at the same time showing every theme updated. I have a cache plugin running there, and WPML, and and..., which makes me believe it's not neccessarily a core issue, so I never mind, but as you created this ticket, I wanted to show up with it.

To help with diagnosis, do you have any premium plugins installed that update from the seller's website rather than the WordPress plugin repository?
I'm having the same issue and presumed is was the premium plugins. It's quite possible I am mistaken. :)
